Though I have read the rules, I'm still hazy on how things work as far as battle is concerned. Thus I have a list of questions:
1. How do you determine your Pokemon's stats? 2. How do you determine successful or non successful attacks/skills? 3. How do you keep track of your pokemon's HP & PP?

The attacks hitting or not are up to the RP trainers when they write their posts, some like to decide what happens to move while some leave it to the other person to choose wether it hits or not. It's open in that way. Keeping track of HP and PP is up to the trainers too, clearly a level 5 pokemon can't battle for ever so you do need to show judgement in battles but its left up to us mostly for how long a pokemon can battle and how many times is uses a move. And as for the stats, just PM a mod when your down with a trainerVtrainer battle and they will tell you which pokemon earned what EXP points, in the catching threads they tell you as well but they do it in their posts so you don't need to PM and ask Helpful?

So you have to a pm a mod to figure out who won the battle? Also, how do you determine skills that have a % chance to effect an an enemy pokemon, say like a 10% chance to paralyze when a certain move is used?

The mods have a dice thing they use that decide the odds of getting burning or such like ,I've used before but I cant remember the code for it...
And as for the battles, trainer decide who wins in the thread and then pm mods and ask which pokemon gets what levels

So you would have to ask a mod to step in and roll during a battle when you want to use a skill that has a chance to do a certain effect?
Also, where might I find all of the shops?

I find if you use the search tab and type in Store, posts in all three shops come up ,that's the quick way to find them And I'd say just PM a mod and explain what's going on in the battle and ask for the code to do the chance yourself, or let them do it if they happen to have the time to

Let me help you here. During a battle with another member it is entirely your choice if you're pokemon is effected by poisoning, etc. Yet during a mod thread if you use an attack that may cause paralyzing the mod will determine if it paralyzes via a random number generator and you could do the same using this. Figure out the chance of it working and if your number is that or below, the status effect is successful (yet this is only if the attack is used by the mod on you, they will say if it affected the wild pokémon if you use the attack). Or you can just be fair, and decide yourself. You shouldn't have to worry about stats and everything too much here. That's the mods work. When you put in a mod request to battle wild pokemon, do you have to capture them or can you just fight them until they faint?

You can do which ever you want, I only catch pokemon I love myself and battle the rest until they faint but different people do different things

Oh, and one more thing. Do certain pokemon only appear in certain areas or cities or is it all random?

And when your pokemon level, do you follow their move level charts to see what move they learn next?

To keep everything simple, yes~ Your Pokemon can only learn the moves that they would learn in the games at certain levels. This excludes your starter of course.

And if I want to catch a pokemon, do I have to battle it first, or simply just attempt to throw a pokeball?

You could try and throw a pokeball at the start of the battle. But of course the chances of capture are higher if the pokemon is weakened first. x3 Similarly, if a pokemon is sleeping, poisoned, burned, paralyzed, etc, it is easier to capture.
